How to solve Shopify inventory sync problems

By 2 min read

Overselling. Stock showing as available when it is not. Numbers that never match between the store and the warehouse. Inventory sync problems are among the most common and most expensive issues for product businesses on Shopify. Here is where they come from and how to fix them.

The common causes

One-way or delayed sync. Stock only flows in one direction, or updates run on a schedule that is too slow for your order volume. A sale on one channel is not reflected fast enough on another.

No single source of truth. The store, the ERP, and the warehouse each hold their own count, and nobody has decided which one wins.

Multiple locations handled badly. Stock in several warehouses or stores is added up wrongly, or the wrong location is used for availability.

Bundles, kits, and variants. A bundle sells, but the components are not decremented. Or variants map to the wrong item.

Returns and adjustments outside the flow. Returns, damaged stock, and manual adjustments are recorded in one system and never reach the others.

Mapping errors. SKUs that do not match exactly between systems, so updates silently fail.

How to fix it

  1. Decide the source of truth. Usually the ERP or warehouse system, not the store. Everything else reads from it.
  2. Make the sync two-way where it needs to be, and fast enough for your volume. Near-real-time for orders; frequent for stock.
  3. Fix the SKU mapping so every item matches exactly across systems. This alone solves a surprising number of problems.
  4. Handle bundles and variants explicitly. Decide how components are decremented and test it.
  5. Route every adjustment through the source of truth. Returns, write-offs, and counts go into the ERP, and the store updates from there.
  6. Monitor it. Set up a simple check that flags when the store and the ERP disagree, so you catch problems before customers do.

When to rebuild the integration

If you are patching the same problems every week, the integration is probably not designed for how your business now works. A rebuild that starts from your actual process usually costs less than the ongoing losses from overselling and manual fixes.

How we help

We look at how orders, stock, and fulfillment actually move between your store and your ERP, find where it breaks, and fix the design rather than the symptom.
